Lupin picked the wrong time to play with science and ended up getting sucked into it too. Pete then blamed the whole thing on him. And then they had to figure out how to fix stuff so they wouldn't be stuck in bizarro world forever (even if Pete thought it was a pretty cool alternate universe).
